We estimate the genome size of V. vinifera to be 504.6 Mb. Genomic sequences corresponding to 477.1 Mb were assembled in 2,093 metacontigs and 435.1 Mb were anchored to the 19 linkage groups (LGs). The number of predicted genes is 29,585, of which 96.1% were assigned to ...
The widespread adoption of NGS technologies has created in recent years an unparalleled inflow of sequence data, which can be leveraged to obtain clear information on the genetics and transcriptome of various organisms. In agronomics, these new methods can be used to gather information on cultivars of sequenced organisms. In particular we were interested in identifying putative specific genes represented in Vitis vinifera cv Corvina and not in the sequence grape clone (Pinot Noir 40024). These genes could be of interest in order to investigate the molecular bases of specific quality characteristics. To this end, we have pooled RNA of Vitis vinifera cv. Corvina samples taken from 45 different tissues and/or development stages, and sequenced it with an Illumina HiSeq platform. We obtained more than 100 million reads, which were filtered and assembled with the Velvet/Oases software suite. To facilitate the assembly, we provided the software with the alignment of the reads against the V...
Until recently, there was no data available on the genome sequences of medicinal plants. But now, public databases for the transcriptomes of important medicinal plants are available. But an analysis pipeline effectively combining publicly available tools is lacking which would otherwise enable in-depth analysis of the transcriptomes. In this context, we have developed an effective in silico analysis pipeline using tools such as FastQC, FastQ Groomer, TopHat, Cufflinks, Cuffmerge and Cuffdiff available in Galaxy platform and other tools such as DAVID, ExPASy, MetaCyc and PlantCyc. We have tested the pipeline for comparative analysis of the transcriptome of Catharanthus roseus (L.) G.Don and Rauvolfia serpentina (L.) Benth. ex Kurz, two well-known medicinal plants. This study identified genes that are similarly expressing in the roots of these plants leading to the formation of the same secondary metabolite, " Strictosidine " and also identified differentially expressing genes in the leaves of C. roseus and R. serpentina lead to the formation of different metabolites, " Vinblastine " and " Ajmaline ". The findings of the study indicated that the pipeline developed is effective and helped to analyze the transcriptomes and expression data.

The first draft genome of Picrorhiza kurrooa, an endangered medicinal herb from Himalayas2021 •
Picrorhiza kurrooa is an endangered medicinal herb which is distributed across the Himalayan region at an altitude between 3000–5000 m above mean sea level. The medicinal properties of P. kurrooa are attributed to monoterpenoid picrosides present in leaf, rhizome and root of the plant. However, no genomic information is currently available for P. kurrooa, which limits our understanding about its molecular systems and associated responses. The present study brings the first assembled draft genome of P. kurrooa by using 227 Gb of raw data generated by Illumina and PacBio RS II sequencing platforms. The assembled genome has a size of n = ~ 1.7 Gb with 12,924 scaffolds. Four pronged assembly quality validations studies, including experimentally reported ESTs mapping and directed sequencing of the assembled contigs, confirmed high reliability of the assembly. About 76% of the genome is covered by complex repeats alone. Annotation revealed 24,798 protein coding and 9789 non-coding genes. ...

A statnet Tutorial2008 •
The statnet suite of R packages contains a wide range of functionality for the statistical analysis of social networks, including the implementation of exponential-family random graph (ERG) models. In this paper we illustrate some of the functionality of statnet through a tutorial analysis of a friendship network of 1,461 adolescents.

Posthuman COV-llaboration: Enfleshing Encounters of Connectedness Through Imaging Memory2021 •
Caught up in the “COVID moment and distancing-isolation,” the authors came together through a Collective Memory Work initiative to inquire into what solidarity during the COVID moment meant to each of them and collectively assemble understandings about this phenomenon. Critical relationships, methods, and more-than-human relationalities are shared in this article that combined to enliven the collaboration. Grounded in Collective Memory Work and widened by arts-based approaches, the academics reflexively explored critical encounters, probing into how they move(d) in/through work–home spaces during the isolation and uncertainties experienced during the pandemic. This article serves as a methodological unpacking of our arts-based research process that used Zoom discussions, memory writing, individual artmaking, and sharing stories. More-than-human capacities provide a pathway to negotiate trauma, fears, loneliness, and isolation that affectively circulate through the COVID moment.
